You just follow the instructions, the only folders WOW autocreates are the Blizzard_ ones, but those are without size and won't create an ingame downloader situation. I'm a little perplexed by your predicament.

How to adjust for other resolutions:
/kgpanels config > Active Panels > Autobar 1 and 2 change the X and Y Offset, or unlock and move them manually.
ESCAPE > Interface Options > Addons > Docking Station, move/resize to fit panels
/bt = Bartender adjustments
