The only information I can give you is:
When I rename my WTF folder to WTF2. I launch WoW. Then I login, after that I select my character. The BagFU still shows 0/0 even with a new WTF folder.
Probably you could test it out on your current WoW with a new WTF folder or a fresh copy of everything.
