Ok, I can sort of see the problem you're seeing if I set the OOC alphas to 0 and then drop targets while in alpha...the background stays fully visible. I'm investigating now. In the meantime, you should be able to downgrade to 1.3.8 and have everything working correctly.

Version 1.3.4 has been posted. It is fully 3.0 compatible and fixes the threat errors as well as a host of other issues. It will not work on the 2.x realms, so don't try to use it prior to the patch ;).

Okay, threat module is ready to go for the 3.0 patch. Since the changes are destructive (not backward-compatible), I will not be checking them in until the patch tomorrow (assuming there is one). If no patch, then I'll try and put in a stopgap solution for the next week, but all signs are pointing to patch ;).

It looks like Threat-2.0 is going away with WotLK / 3.0 since there will be built-in threat functionality provided by Blizzard. I'll be updating the Threat module whenever 3.0 goes live (Tuesday, Oct 14?) to work with the new API, but probably will leave it as-is until then.
