As Midget said, it's a lot easier if you're using different addons (or even some of the same addons as long as they're set up in the same manner for both characters; ie positions and such).
Download
Addon Control Panel and create addon sets for each ui setup. Then all you have to do is switch out from one set to the other and reload your ui. No logging out to swap folders needed. I do this and it works wonders.
