How can I set it so it doesn't overlap, and/or 2. if possible, how can I change the font size to be something more close to the "before" screen shot? I have a 24" monitor and use 1920x1200 resolution.

I'll have to keep an eye on that. I didn't see it happen in naxx last night and I play at 1900x1200 myself. But, then, for the 5.0 I've pulled the aura bars into the default distribution, so I may have changed something there.
Also, a question I've been meaning to ask since Wrath came out... how can I get rid of the blizzard pet/vehicle frame? It can be a pain as it overlaps my unit-frames. Thank you for any help.

/script VehicleMenuBar:Hide()
You can make that a macro, as well, and place it at the left end of your bottom left action bar so it's not hidden when the frame comes up. The only caveat is that you cannot use that command while in combat.
