Dear god the code in that addon is awful. It's still using stuff that was deprecated at the beginning of Wrath, and has clearly been running on life-support monkey-patches for a long time.

If you mean an actual "You have been disconnected from the server." disconnect, that's the problem -- the game often fails to save UI or addon settings when this happens.
Anyway, the code in that addon is so horrifying I'm just going to go write you a new one now.
