I've left the transparencies alone, all settings are default to the best of my knowledge, at least I've never fiddled with them.
The issue with the skills is with the default Blizzard interface, I don't have any addons installed for skills,I just use the skills pane, but do call it from a button on an action bar.
Next time either happens, I'll be sure to obtain screenshots.
