Collecting X of Y items does in fact not have them show up in the bags like expected. The toy box looks cool as it lists all the toys in game so collectors can see what they are missing. Only having one set of armor that works for multiple specs is really great! Item squish does not seem to be a problem at 90+, not played a newbie yet to see how low-level play works.
On a non-bag note, the phasing seems to work pretty well considering this is beta. And the new combined quest log/map seems pretty cool. You can actually leave the map open and if your mouse is not in it, when you move the map gains alpha so becomes partially see-thru.
