nUI does not alter the loot window so my guess is that whatever the cause it is something other than nUI. I would suggest you check your WoW settings... press Escape, select "Interface" and then "Controls" -- make sure the "Open Loot Window At Mouse" isn't checked.

#2 When in party no one in the Left side window that you have it set for shows up. Just a Black Box where I can select Opacity and thats it. Did the Omen Raid yesterday and joined the Party which turned into Raid Channel and well no one showed up, I had to go and disable the interface to get it to work right.

I'm guessing, again, that you're talking about a Bliz setting here and not an nUI problem. nUI's party members show up in the dashboard, not in the box on the left which is an artifact of the Bliz UI. Again, press "Escape" and select the "Interface" option, then "Party & Raid" and make sure the "Party Background" option is not checked.
Normally, when you join a party or raid, nUI will automatically switch to the correct unit frame panel in the dashboard. However, it cannot do that if you are in combat at the time. There is a red button at the bottom right corner of the chat frame that normally says "Player" -- click that and it will switch to "Party" -- Click it again and it will switch to "Raid10" -- there are no panels available for 15, 20, 25 or 40 man raids yet, but will be soon.

#3 When people link there Professions/Gear for some reason half of the time when I click it in the chat window the link for the Profession/gear won't show up.

This, again, is not an area where nUI modifies the system. However, unlike the prior two issues, I cannot imagine what the cause of it would be. Perhaps another user may have an idea what's going on there.
