What quest log is it hidding? The Blizzard Log or Carbonite Quest Window?

Generally problems with Quest Log open/close/simultaneouly visible is from addon conflicts. I would disable all addons except Carbonite and test it.

Also right click the title bar or the Carb Quest Window and make sure "Hide In Combat" is not checked.
