In-Dungeon Quest completeing

i noticed while using the wow quest tracking in-game that there are some quest chains in dungeons that require you to complete the first quest then turn it in mid dungeon in order to get the next one there are also quests that end when the last boss is killed and a thing pops up to complete the quests and pick your reward
upon updating my carbonite to the version 4.03011 beta i've notice almost everything is right except this feature
thus leaving me with quests in my log that i cannot complete since they weren't given to me from someone in a town and carbonite is not allowing the wow in-game thing to work.
